I often run into the same problem. I play much better acoustically then I do "amped". For me it is mostly technique. My acoustic tone is much more relaxed and open. My cup is fine with a mic, but my mouth tends to tense up and I pinch notes. When I cup, my lip is touching the pointer finger of my left hand. Traditionally, that has been a point of tension. I tense up and can't keep good embouchre.
However, I've been listening to the slide guitar wizard Derek Trucks lately and trying very hard to emmulate some of his slower work. This has helped me focus more on my tone then the pitches I am playing. I also bought a small amp that I can practice with at home so I can work with a mic and "hear" the difference between good tone and bad.
