Your Boss digital recorder will have a lot more limits to it than a decent software audio program (assuming you've got a decent computer). You'll have a wider choice of effects you can apply, probably a lot more headroom for the audio and more tracks to play with. I could see advantages to using the Boss if you're doing some location recording and want to add studio tracks later, but otherwise you're head and shoulders better off using Cakewalk, n-Track or Audacity. Boss can only fit so many features into a small box for the price and you'll have a lot of compromises and limits on how much computing power on a standalone box like the Boss.
Just my opinion, and your mileage may vary, but download the free programs like Audacity or the demo of n-Track and see how it fits your recording approach. I think you'll be pleasantly surprised.
