I'm not sure I know what you mean that the covers "never sit flush with the reedplates". This would be terrible if it happens at the mouthpiece where leaks really matter, but elsewhere, on the sides and back, differences in fit will not affect the ability to provide pressure (or vacuum) to the reeds, though they may slightly affect timbre, as recently discussed for Bandmaster and Marine Band side holes.
